Hoppers/Redstone Issue

Multiple hoppers in a row, such as those found in a simple sorting system, do not recognize items passing. Hoppers, Droppers and Dispensers are all showing this issue. Sorting systems won't work, seems to affect all Redstone containers. Circuits seem fine, but containers are wonky.

This is due to a plugin which makes hoppers transfer slower but transfer 3 items at a time; this is an effort to reduce possible lag from hoppers from around the server. Many sorting system rely upon a single item passing through a container for them to work and therefore more than likely these system would not work on the server.

What can I do to remedy this situation? Is there a sorting system that I can do that works around this; maybe using water instead of hoppers?

I do not have anything of the top of my head, but there could be some sorting systems out there which would work, but they will probably require robust redstone to deal with how containers act on the server

If you leave a hopper between the sorting on the input line it works decently well.
